While other schools in Japan compete for the title of being the best soccer team in the country, Raimon Middle School's soccer club, Inazuma Eleven, struggles to rise from the verge of being disbanded. The grandson of Inazuma Eleven's first generation goalkeeper and captain of the team, Mamoru Endou, takes the challenge of kicking the long neglected club back into shape. To do this, he'll need a little help and more than a little luck.

Mamoru Endou finds hope in the hands of Shuuya Gouenji, a brilliant young player who has given up on soccer. Mamoru is determined to get Shuuya and other new recruits to join his team, no matter what the cost. Is his passion and determination enough to treat the ailing club? Or is there no more hope for the team?

Matsukaze Tenma, a first year who loves soccer, has exceptional dribbling skills, but still has lots of room for improvement. The story starts with him entering Raimon Jr. High ten years after the first Football Frontier International, where Raimon has become famous for its soccer. However, an organization called Fifth Sector has taken control of soccer over the years, and the passion that Raimon once had for soccer is no longer there.

Recap episodes of Inazuma Eleven Go made to catch viewers up in the newest franchise in preparation for the Inazuma Eleven Go: Kyuukyoku no Kizuna Gryphon film being released at the same time period (the 2nd recap ep aired on the same day the movie came out). Both recap episodes were included on the 12th DVD volume of the main anime as well.

The Raimon team has been invited by Fifth Sector strangely to a soccer camp. When they agree, things go out of hand since it was revealed that Fifth Sector wants to eliminate them once and for all on the island called God Eden. Now, the Raimon team needs to train harder to be able to show that they have the strength to fight back and prove Fifth Sector's doings wrong.

The story is set after the end of Holy Road tournament finals of the first Inazuma Eleven GO anime, and Tenma returns to Raimon Junior High School. However, this is not the Raimon that Tenma remembers, and the members of the Raimon team no longer play soccer.

Tenma realizes that this is a parallel world when Alpha, the captain and forward of the Protocol Omega team, appears before him. Alpha is part of a secret project in the future to wipe out soccer.

To aid Tenma in his adventures, the Inazuma Caravan van seen in previous Inazuma Eleven anime has been modified into a flying time machine.

Inazuma Eleven Go Galaxy introduces Football Frontier International Vision 2 (FFIV2) with Shinsei Inazuma Japan as the protagonist team. The team includes previous characters such as Matsukaze Tenma, Shindou Takuto, and Tsurugi Kyousuke, as well as other new characters, all who are known to be talented in fields such as boxing, mathematics, and rhythmic gymnastics, but poor at soccer.

Special prologue episode of the Inazuma Eleven: Ares no Tenbin series. It is a remake of the original Inazuma Eleven episode 27.

After defeating Zeus and becoming the Football Frontier champions, the members of Raimon return to the soccer club. Unlike episode 27, the club is not invaded by aliens. Instead, everyone congratulates the team members for their remarkable achievements.

Kidou Yuuto and Gouenji Shuuya then propose to take on the world. Hibiki Seigou comes in and, incidentially, proposes a match between Raimon and the Spanish youth league champion, Barcelona Orb.

In the story, protagonist Asuto Inamori's soccer club is disbanded after the school's soccer field is destroyed. He and friends go to Tokyo to attend Daimon-chuu (Daimon Junior High) to play soccer. The story is set after the first Inazuma Eleven anime and game. However, the show will take place in a parallel world from all other Inazuma Eleven soccer role-playing games (apart from the first), because the story has taken a different course.
