The story takes place in Tokyo in 2039, after the outbreak of the "Apocalypse Virus" during what became known as the "Lost Christmas" of 2029. Since then, Japan has been under the control of the multinational organization called GHQ.

Ouma Shu is a 17 year-old boy who mistakenly obtains a rare and great power. He can use this power, "The Right Hand of the King," to extract "voids," or tools/weapons that are the manifestations of peoples' hearts.

He has been rather shy since a childhood tragedy, but both his personality and life change forever when he meets a girl named Yuzuriha Inori, a member of the rebel group called "Funeral Parlor," whose members seek the restoration of self-government in Japan via the ousting of GHQ.

As a result, they have elected to bring the hated magus killer, Kiritsugu Emiya, into their ranks, despite his methods and reputation as a skilled mercenary and a hitman who employs whatever he can use to accomplish his goals. Though Kiritsugu had once wanted to become a hero who could save everyone, he has long since abandoned this ideal upon realizing that saving one person comes at the cost of another's life. For the sake of humanity, he will ruthlessly destroy anything and anyone who threatens the peace of others.

However, Kiritsugu finds himself deeply torn between the love he has found for his new family—his wife Irisviel and their daughter Illya—and what he must do to obtain the Holy Grail. Meanwhile, Kiritsugu's greatest opponent appears in the form of Kirei Kotomine, a priest who cannot find any sense of fulfillment in his life and sets his sights on Kiritsugu as the possible answer to the emptiness he feels.

A mage's magical familiar can appear in the form of any creature — as small as a mouse, as a fearsome fire salamander, and perhaps even as a dragon for an exceptional mage. True to form, Louise's familiar summoning spell goes very wrong and pulls Hiraga Saito from his life as a high school student in Japan into the magic world. The ritual is sacred and once started, cannot be changed, so Louise accepts her fate and gives Saito a kiss (on the lips) to seal their bond. The other students take delight in teasing Zero Louise at having summoned an ordinary commoner as a familiar, but they have forgotten that familiars are magical creatures and by their nature — are never ordinary or common.

The setting is a parallel world to Fate/stay night where the Greater Grail mysteriously disappeared from Fuyuki after the Third Holy Grail War. After many years of silence, around the same time as the Fifth Holy Grail War would have happened, the Yggdmillennia, a family of magi, openly declares their secession from the Mage's Association, and that they are in possession of the Grail. The Association dispatches fifty magi to retrieve it, and all but one are instantly slaughtered by a mysterious Servant. The one remaining manages to activate the reserve system of the Greater Grail, allowing for the summoning of fourteen Servants in total.

In the city of Trifas, two factions will fight for the control of the sacred relic, each of them possessing their own team of seven Servants : the Black Faction whose members are part of Yggdmillennia, protecting the Grail, and the Red Faction whose members were sent by the Mage's Association, trying to take the Grail back. For an event of this scale, the Grail itself summons its own Servant, the holy Ruler, to oversee the conflict.

This marks the start of the Great Holy Grail War.

Shimazu Toyohisa, while involved in the Battle of Sekigahara, manages to mortally wound Ii Naomasa, but is critically wounded in the process. As he walks from the field wounded and bleeding, Toyohisa finds himself transported to a corridor of doors where a bespectacled man at a desk waits for him. This man, Murasaki, sends Toyohisa into the nearest door where he wakes up in another world. There, Toyohisa meets other great warriors like him who have been transported as well, to be part of a group known as Drifters.

This world contains both native humans and a number of fantastical races, including elves, dwarves, and hobbits. However, the world is at war, with the humans waging a losing war against another group of great warriors, the Ends, who wish to take over the world and kill all the Drifters. Under the Ends' command are many terrible creatures, including dragons, which they use to destroy everything in their wake. At the start of the series, the Ends' army has control of the northern part of the continent and is currently trying to invade the south through a pivotal fortress at the northernmost tip of a nation called Carneades. Meanwhile, the Octobrist Organization, a group of human magicians native to this world, attempt to bring together the many individual Drifters to save their world from the brutal Ends.

To add to things, erotic situations continuously start to happen in Basara's life. However, it turns out Mio is having her life targeted by other monsters and heroes. And so, the "desire/action" tale of the strongest contracter begins.

Note: There were two versions of Soul Eater. The first was a normal version which aired on Mondays and the second was a "Late Show" version which aired on Thursday nights. The "Late Show" version had some extra scenes added during eye-catches and before the next episode preview but the main part of the show didn't have any differences from the normal version.
