Two years have passed since Hei and Yin escaped the Syndicate after the events of the first season. Making their way to Russia, Hei encounters a young girl named Suou Pavlichenko, whose family is gradually pulled into the war between contractors and various intelligence factions. Meanwhile, Kirihara Misaki has quit her position in Foreign Affairs to begin her own investigations into Hei, the Contractors and the Syndicate.

After the incidents in Tokyo, Hei and Yin try to bury their past and start a new life, but everywhere they go someone seems to be following them. Unaware to Hei, Yin's current odd behavior appears to be related to a prophecy that might lead to the end of the world.
