In the year 2015, the Angels, huge, tremendously powerful, alien war machines, appear in Tokyo for the second time. The only hope for mankind's survival lies in the Evangelion, a humanoid fighting machine developed by NERV, a special United Nations agency. Capable of withstanding anything the Angels can dish out, the Evangelions' one drawback lies in the limited number of people able to pilot them. Only a handful of teenagers, all born fourteen years ago, nine months after the Angels first appeared, are able to interface with an Evangelion.

One such teenager is Ikari Shinji, whose father heads the NERV team that developed and maintains the Evangelions. Thrust into a maelstrom of battles and events that he does not understand, Shinji is forced to plumb the depths of his own inner resources for the courage and strength to not only fight, but to survive, or risk losing everything.

In the distant future, people build their homes and raise domestic animals in subterranean caverns called "pits". This way of life has persisted for hundreds of years, and yet, the people are still powerless against the earthquakes and cave-ins which occasionally devastate their villages. Jeeha is one such village...

One day, while digging tunnels to expand Jeeha's edges, a boy named Simon happens to find a small, shiny drill. Meanwhile, Kamina — Simon's soon-to-be "bro" — insists that there is another land above the village and tries to break through the ceiling in order to leave the cavern. He fails; however, an earthquake suddenly occurs, the ceiling collapses, and a gigantic robot — a "Ganmen" — crashes to the cave floor!

Kamina is now certain that there is a world above their tiny pit-village. Encouraged, he begins to fight recklessly against the robot, until he encounters another person who has arrived from the land above. She is a beautiful girl by the name of Youko, who has come from a neighbouring village with a rifle in hand. She has been hunting the robot, but her shots only seem to irritate it. Desperately trying to escape its attacks, Simon brings Kamina and Youko to what he had previously found: a mysterious robot with a head for a body.

And so begins the "epic" adventure...

Appleseed takes place in the aftermath of World War III, where the General Management Control Office has constructed the experimental city known as Olympus. Built to be a paradise on Earth, Olympus is inhabited by humans, cyborgs, and bioroids (genetically engineered humans designed for increased physical capabilities and decreased emotional capabilities). Bioroids run and control all of the administrative functions of Olympus, ensuring that the city remains the utopian society it was meant to be for all of its citizens. But for some people living in Utopia, the city has become less of a home and more of a cage.

Police officer Calon Mautholos has grown to despise Olympus following his wife's suicide, blaming her death on the lack of creative freedom caused by the rules binding the citizens of the city. As his hatred for the city grows, Calon conspires with the terrorist A.J. Sebastian to destroy the Legislature of the Central Management Bureau to send the rules of Olympus that killed his wife tumbling down. But when Calon discovers it is not political malcontent, but rather hatred for bioroids that motives Sebastian, Calon turns renegade and gains the attention of city officials. Human life as we know it is almost extinct, and only a few were able to pull through the collapse of Earth's ecosystem. In order to deal with the chaos, a city named Ecoban was created. The city uses the very pollution that caused the disaster as an energy source.

However, although the initial plan was successful to an extent, it didn't just create a new source of energy, but also an elite group of people. This prestigious faction believes that they are above the system, and are not willing to accept survivors from outside the city unless they are put to work as laborers.

Among the people living in the wasteland outside Ecoban is a young man named Shua. He leads a very difficult life, but tries to make the most of it through the love that he feels for his childhood friend Jay. Unfortunately, Jay may be more interested in her security commander Cade than in Shua, and thus a love triangle is formed.
