20 years after his escape from Impel Down, the legendary pirate Shiki "the Golden Lion" reappears causing massive upheaval to the Marines. During his long seclusion, he was able to come up with a scheme to bring the World Government to its knees. On his way to execute the plan, Shiki crosses paths with the Straw Hat Pirates and becomes so impressed with Nami's knowledge of meteorology that he abducts her to forcedly enlist her into his crew. Luffy and the gang end up on a strange land populated with monstrous beasts as they desperately search for Shiki and Nami.

It is mid-December, and SOS Brigade chief Suzumiya Haruhi announces that the brigade is going to hold a Christmas party in their clubroom, with Japanese hotpot for dinner. The brigade members Kyon, Nagato Yuki, Asahina Mikuru and Koizumi Itsuki start preparing everything for the party, such as costumes and decorations. But a couple of days later, Kyon arrives at school only to find that Haruhi is missing. Not only that, but Mikuru claims she has never known Kyon before, Koizumi is also missing, and Yuki has become the sole member of the literature club. The SOS Brigade seems to have never existed, nor has Suzumiya Haruhi. No one in the school has ever heard about her... except for Kyon.

Now it is up to him to travel back through time to find Haruhi and correct the temporal anomaly.

Shiki awakes from her coma and starts to live a new life. Meanwhile, a series of murders are occurring after four years of silence. “Who is the murderer?” The incidents remind her of a murderous impulse hidden inside her soul and “SHIKI,” her lost alternate persona. While Shiki searches for a suspect, Mikiya also starts an investigation of his own to prove Shiki is innocent. As he follows a lead of a drug dealer, Mikiya comes across Rio Shirazumi, who was a senior at his high school. Mikiya finds out that Rio is the one who sells the drug called “blood chip” and tries to convince him to stop, but he is instead harmed by Rio.

While riding with Jack Atlas and Crow Hogan, Yuusei Fudou's Stardust Dragon is captured by Paradox, a mysterious Turbo Duelist from the future, during a Turbo Duel and turned into a Sin Monster. With the help of the Crimson Dragon, Yuusei chases after Paradox as he enters a time slip, ending up in the past. During this time, Paradox duels against Jaden Yuki, who is still able to use the powers of Yubel and The Supreme King. However, by this time Paradox had also captured Cyber End Dragon and Rainbow Dragon and overwhelms Jaden. He is saved thanks to Yuusei and the Crimson Dragon. Jaden informs Yuusei of Paradox's true intentions. By stealing various monsters from across time and turning them dark, he plans to kill Maximillion Pegasus, the creator of Duel Monsters, preventing the game from being created and causing the events of all three series to never happen.

Yuusei and Jaden agree to pursue Paradox, which leads them to the past and causes a meeting with the King of Games, Yuugi Mutou. However, by the time Yuusei and Jaden arrive, Paradox had already attacked his time, supposedly killing both Pegasus and Yuugi's grandpa, and had also managed to steal Blue-Eyes White Dragon and Red-Eyes Black Dragon. After explaining everything to Yuugi, he agrees to fight with Yuusei and Jaden against Paradox in the ultimate three-on-one duel to free the trapped monsters and save both the world and time itself before it's too late.

Layton receives a letter from the famed opera singer, Jenis Quatlane, inviting them to see her newest performance. She also asks Layton, Luke and Remi for assistance in a mystery, saying her friend Melina died one year ago, but returned later as a seven year old girl saying she had found the secret of eternal life, and she also knew all the secrets that only the true Melina could know. Naturally, the case fascinates Layton and his apprentice, so they head to the Crown Petone opera house, but Remi stays in London, searching for some girls that went missing in there.

The opera was about a lost kingdom, The Kingdom of Immortals; once, there was a beautiful queen that loved music. She was beloved by everyone in the kingdom. But one day, the queen became very ill. The people of the kingdom toiled to find a cure, but medicine couldn’t help. The queen finally passed away, and right after, the cure was completed: A potion for immortality. The people of the kingdom deeply lamented for the death of their queen. In order to the meet reincarnated queen again, they decided to become immortal, using the just-completed immortality nostrum. Abrosia's Kingdom is still somewhere in this world, waiting for its queen to return, and then, she will sing forever.

After the spectacle finishes, a masked men appears, and proposes something to the audience: "Let's play a game"- he says- "The winner, will have eternal life. The losers, will have to die." It's up to Layton and Luke to enter in the game, and discover the secret of Eternal Life.

A tiny mountain village in a remote woodland region. Five primary school kids have come together in this idyllic spot in order to spend their summer holidays at a camp. At first the children enjoy carefree days amidst unspoiled nature far away from adult supervision. But their life changes dramatically when they come across what they believe to be a small dog, badly in need of help. The creature—known as Pochi—turns out not to be a dog at all but an alien on an important mission.

It seems there is a mysterious substance on earth that is coveted throughout the universe. Pochi had almost found it but was so badly injured during a fight that he had to give up his search. Thanks to the children's help, the alien survives—and decides to reward them generously. "Where would you most like to trave?!" is the question Pochi puts to his rescuers. Their answer is prompt, if vague: "As far as possible!" Pochi suggests they try the moon first of all, and so, the alien whisks away the kids to the satellite next door. This marks the beginning of an absolutely amazing adventure.

During the course of their travels, they discover that the substance coveted throughout the universe is in fact also integral to Japanese cuisine—and it just so happens that one of the kids has some of this mysterious substance in his pocket.

This "director's cut" will include new "navigation" footage which is being created specifically for the film with narrator Masato Sakai.
