The Straw Hat Pirates enter the rough seas of the New World in search of the hidden treasures of the Pirate King, Gol D. Roger－One Piece. On their voyage, the pirates come across a terrifying, powerful man, former Marine Admiral Z.
Z is accused of having stolen the "Dyna Stones", weapons believed to have the power to shake up the New World. The Marine Headquarters believes Z is about to use it to end the pirate era, and with it, the lives of many innocent people. In fear of such a phenomenal event, marines start to take action against the former admiral.
Even if it means stumbling upon marines and the navy, the Straw Hat Pirates decided to chase after Z and stop him from causing havoc. As they continue to embark on their ventures, the pirates bump into new and familiar acquaintances.
In the movie's story, just before the completion of the Academy City space elevator "Endymion", the main characters Kamijou and Index encounter a level 0 girl named Arisa. The Magicians are after Arisa, and they attack Academy City. A female leader named Shattoaura leads a unit from Academy City against the attack. Kamijou and Index learn from Stiyl that Arisa is key to a brewing war between the sides of Magic and Science.

One year has passed since Guts left the Band of the Hawk and Griffith was imprisoned by the Kingdom of Midland for treason.
In the dead of night, at a camping site where they hide, the Band of the Hawk is attacked by Bakiraka assassins led by Silat. When all seems lost, Guts returns from his journey. "You destroyed everything." Crying that Griffith is nothing without Guts, Casca and Guts are joined together body and soul. Griffith is imprisoned in the oldest building in Wyndham Catle, the Tower of Rebirth. They discover that Griffith has been tortured, with the tendons of his legs and arms severed and his tongue removed. Seeing Guts and Casca pitying him, Griffith drags his body along the ground. At that moment, the Egg of the King Behelit that he had thought lost returns to his hand. Despite the use of the Youth Ordinance Bill to enforce curfews for minors and regulate the use of the internet, young people continue to fight for their own freedom through underground methods. One such group calls themselves SIRRUT. They have decided to take on Fumito Nanahara, a man who has great influence on the political world, and basically controls Tokyo with an iron fist. While using the internet as a weapon to discover more information about Fumito, they learn about "Tower", the secret organization behind Fumito which engages in human experimentation.
When members of Surat attempt to set up an ambush in the subway to expose the truth behind "Tower", mysterious creatures suddenly appear and attack the passengers. During this crisis, Saya appears - a young girl who uses a Japanese blade to slay the Old Ones. The same Saya who lost everything dear to her in that horrifying incident in Ukishima Province. The stars in the sky seem to maintain the remote, eternal order which earthbound souls can hardly hope to attain, as it would take exceptional energy to transform oneself from an earthly creature into a brightly shining star. However, the ugly nighthawk who had experienced great hardship being despised by fellow birds managed to convert that hardship into enormous energy to fly up to heaven, and in the end could glow as the nighthawk star.
